Description
The user case: When working in an active project I run a plugin in an experiment (experiment shared to active project). The plugin creates directories, subdirectories, and files. These appear in the file menu but are not shared to the active project. I therefore need to individually and manually share all created items to the active project (can be hundreds).

Hmmm... I get the same behavior. I have no idea why. The active project is specified on the job. For some reason it seems like the project is not activated correctly when running the job. I can't find anything in the logs...
The same thing happens with the Illumina raw data importer (the core plug-in). None of the raw bioassays it creates are shared.
